In the navigation corner of my Bav 40 there are two main switches: engine and auxiliary. Should both be turned off when leaving the vessel for longer? Will the batteries still be charged if they're off?

Yes. That is the purpose of having isolator switches for the batteries. However if you are plugged into shorepower the charger will automatically run and first bring the batteries up to full charge and then switch to float to maintain at that level.
